WebOk so at this point, I've rendered out each frame of my original animation with the transparent background as a png. So I have like 300 pngs and i put them all into Blender's image sequencer. The animation works all good with a transparent background. I've then tried exporting as an "FFmpeg Video" with mpeg-4 container, PNG codec and RBA color. WebExport the mesh from Blender.
